If I have manually added the Canadian allergens and still need to update to version 11.0, will I lose that information I've already captured for ingredients and recipes and need to update every item?

No, the user defined allergens will still be in your database, though you would have both the ESHA allergen and the user defined allergen. At that point I would hide the ESHA allergens and show only the User defined ones.
