When using a single nutrient report, say for a baked good, does it take it to account the mositure or yield loss in the recipe to represent the true values after bake?

No - the Single Nutrient Report's values do not include the adjustments to the totals for moisture (fat) loss. The values presented should be used as relative values, not as absolute. If you look for absolutes, I would recommend the Spreadsheet.
